2012 Mac Mini i7 server, OSX 10.11.6,

Suddenly freezing a lot, of the GUI is 98% frozen. Mouse will still work. No access to apple menu for force quit any application. Full restart required to fix.

My suspicion it might be to do with iTunes (also latest update).

Also to note, never any problems with this machine. I have another identical machine and I think it's also starting to develop this problem.

My Mac has started hanging also since the last ITunes update 12.4.3.1. this has been happening in the last week.
cmd-opt-esc does nothing. just a circling beach ball. I have to hit the power button on Mac Pro 3,1 3.2Ghz 8Core running 10.11.6

You're Flexcolor PowerPC installer/software hasn't been compatible with OS X since Mac OS X Snow Leopard (version 10.6). You'll need to find a newer Intel compatible version of Flexcolor for your system, or, find a different scanner software that supports your particular scanner model.

I suppose you could also downgrade to OS X 10.6 which would allow you to install that version of Flexcolor.

Yep happened again, coming out of sleep or display sleep. I could open new safari window but i couldn't move it. I could not co anything else. I could switch to other program but essentially do nothing. The GUI freezes say to 98% functionality. I left it for about 15 minutes and came back it was in sleep again, signed in and everything was fine. The only other option is to hard reset the system if you are in a hurry.

I have not noticed this on my 13" 2010 MBP C2D and also no reports of it on another 15" 2010 MBP C2D in the family.

Getting a little worse. Hard reset the mac mini did not fix it today booted back and froze again. This is beginning to remind me of a problem I have with thinly PC I use for work that has never been solved. :(

Biggest bug I have found from el capitan is that it made macbook pros overheating and causing the whole system to freeze, beach balling, become unresponsive, restart etc. It somehow messes the build in automatic fan control function.

Yep I found this heat issue on MacBook Pro 8,2 and Mac Pro 4,1 too. Installed Mac Fan Control app, all good now. Apple is so concerned about silent fans in El Capitan it is prepared to fry our Macs. Fans kick in too late, much later than earlier OSX systems, so silly.

I have an office and a home classic Mac Pro '09 (flashed 5,1), both with Apple wireless keyboard and trackpad. Prior to updating to 10.11.6 the trackpads worked fine but after update both are experiencing the same problematic symptoms of tap to click no longer works, erratic tracking occurs and sometimes showing slight movement but then failing to track. When I noticed it at home I thought it might be a problem with bluetooth or some incompatibility. The same thing occurred at office so I conclude that there is a high probability of a bug.

Anybody else experiencing this?
