Any apps for annotating EPUBs and saving them in text or markdown files, and or deep linking?

I'm looking for something like the Obsidian Annotator plugin but more polished, whether that's another plugin or a Mac app. Annotator doesn't remember where you leave off in a book and the annotations are full of metadata that makes editing unpleasant. I want to make annotations to EPUBs and have them saved in markdown or plain text files.
At the very least, I'd also want to be able to deep link (link to specific EPUB texts or sections). Even if I can't make plain text annotations with an app then I could at least write them myseldf and paste in deep links.

calibre or okular offer notes and highlights, not sure about the format they’re saved in.
