So both my wife and I just got new iPhone 6S phones, and we went to restore the phones to the backups from the previous 5S phones. Mine restore worked perfectly, bringing back all my texts, pictures, etc. AND all my APPS. My wife's got everything back except for the Apps.

Is there something, some setting i have selected, in my backup that backed up the apps but my wife on her computer and iTunes doesn't have it selected?

Does anyone know how to ensure that apps get backed up on a iTunes Computer full backup? It must be able to still be done because my computer backup did it

In my experience a Restore doesn't always work. On more than one occasion I have had to reset the new phone and try again.

But if you are backing up to your computer iTunes doesn't actually back up the apps, it goes and downloads them from the App Store.
