My internal storage is flash. I use super duper to clone the internal to an external hdd... will this still be possible after the internal drive is converted to apfs?

I don't see support listed for APFS volumes, yet.

Carbon Copy Cloner is. It comes with a 30 day trial. You could use that to backup the APFS drive, until SD had support.
