iPad Best universal note-taking app for for pdf, epub and mobi

I use an iMac and iPad for my studying, where I have a mixture of pdf, epub and mobi files. I regularly mark these up with highlights. Currently, I am using 3 different apps to do this: the Books app, Kindle app and Adobe reader on the iPad.

Is there one app that can read and markup all 3 files? It is a pain having 3 separate libraries for my reading.

What about "GoodReader" ? Pretty sure it can read all those formats. A great app for the iPad. It will save to cloud - hence read any notes or changes on the mac.
