When I use Image Capture to transfer photos/videos to my Mac I end up with lots of .AAE files. It seems as these are side car files for the slow motion videos. Why does the OS need them? Can I delete all of them without causing any issues?

Like he said if you alter/edit a picture what you did are stored there- they are small but I remove them when making extra backup of pictures as they are going to be moved to a WINDOWS PC.
