Is there a solution to certificates on OS X Server ?

Under newly updated Letsencypt.org process for certificates, the old letsencrypt terminal script is now useless and won't issue a certificate.
I have found a site linked on letsencrypt.org under "better ways than running ubuntu for certificates" has a static webpage linked, but it seems that OS X server has major silliness around not working with /.well-known/acme-challenge/*file* process used for automated verification.

As this is the one thing preventing my OS X server from running current certificates for free, this is annoying to say the least.
Is there a solution which anyone has come across ?
