Home & Root folders free space

Hi all,

My iPod Touch shows two folders in the Finder, "home" and "root". I need to copy a file to a subfolder of "root" but there's only 90 mb free space. I deleted some apps with iTunes but everything got freed in the "home" folder instead. Aren't apps stored in the "root" folder?
