Hello,
I just downgraded to 9.3.3 (from 9.3.4) and restored a backup (from 9.3.4) and this annoying red badge on settings.app just appeared...
Is there any way to remove it?
It was never like this on previous ios updates I've done, while I had 5S...

As long as iOS detects an update, it will show up as a badge regardless of whether you have iOS software update downloaded or not.

Since you are on iOS 9.3.3, if possible, you can consider jailbreaking your device to remove setting app badge and software update completely.

Some members says, however, when you delete downloaded updates and restart, update badge should disappear. I cannot confirm this as it is not my case.
