Migration and malware

I have a new (refurbished) Macbook on the way so I'll be migrating all my programs and junk once it gets here. My concern is that my current machine has some malware on it that I've been tolerating but, obviously, I don't want that crap on the new machine.
Will Migration Assistant transfer that mess along with everything else? Is there a way around that?
