I work alone as a designer. Is there a (free) Time tracking app that registers my work in different applications?
Mainly adobe apps from CC.

After testing some solutions, I'm using a quite simple LibreOffice sheet to track my time. While that isn't based on app usage, it works best for me.

There are several apps that record app usage time. I was doing beta testing for Timing. I think that it is worth its price and it would be my choice, if I didn't track manually.

Some links:
https://timingapp.com (my recommendation)
https://timemator.com
https://tyme-app.com
https://manytricks.com/timesink/ (simple and cheap)
https://www.mediaatelier.com/Usage/ (simple and free menu bar app)
https://activitywatch.net (free and open source)
https://github.com/kevinpapst/kimai2 (not what you asked for, but might be worth a look)
https://clockify.me (free online time tracking with desktop apps and browser plug-ins)

Maybe turning on Screen Time fits the bill? Have not tried this, but ST should(?) report the Adobe apps in the usage report.

I use Filemaker to track time. It's an expensive application, but I've used it to create a Project file, Project list (showing In Progress, Upcoming, On Proof, At Printer, Completed jobs in hierarchical form), Time Sheet, Invoice, and even a quarterly Income/Expense report.

All the lists and forms are related, so when I enter time for a project it updates the total time on that Project, and when I'm done and ready to bill, the Invoice adds all my costs, the printing costs, tax, materials and shipping and is saved to a PDF to send to the client.

Building my own seemed like a good idea because I could never find an app that took all my variables into consideration, and I wanted something custom to my situation as a one-man studio.

But like I said, Filemaker is not cheap, and I spent a fair amount of time learning how to build my Project Management System. In the end it was money and time well spent, but it may be overkill for some.

To my knowledge, there are no apps (reasonably priced ones, anyway) that track time automatically using DOCUMENTS (one InDesign file vs. another).

There are tons of apps & services that track time automatically using APPS (it will tell you how much time you spent in InDesign in total, no matter what document(s) you have open.

I work on dozens of documents per day, so most apps aren't terribly useful or accurate for precise tracking. But if you only work on a few projects per day, Usage is free and can help in deciphering where your time is spent. I use it all the time. A workaround is that Usage allows you to "clear" the recorded times any time and as often as you wish. So in theory you could use it if you work on one project at a time.
