Apps Watched / Unwatched Inconsistencies

Does anyone else have the random issue where the watched status of a TV show changes or doesn't sync? I've had so many issues with this, and it makes it difficult to see what episode I'm on while watching a series (especially a box set like the X files where 10 flipping seasons show up as one season). Recently it was marking my episodes as watched, but then the first 20 or so were randomly marked unwatched, leaving the last 14 as watched. Further, in iTunes on the Mac, somehow it marked every single episode in every season of another series I had purchased as watched, even though I know I hadn't done it. I was really hoping this would be fixed with the new TV app, but nope, went to pick up watching Doctor Who on the Apple TV with the wife last night, and no record of me watching any episode of any season of it... ever.
