I'm guessing the easiest way for transferring .deb and .ipa files to my iPhone/iPad from my PC is using programs like iExplorer or iTools, some sort of file manager?

- What application do you use?
- Do I need to install anything from Cydia for it to work?

For deb files, install OpenSSH from cydia and use scp or sftp. For ipa files just use iTunes

I'm a little different…

If I need to work on the file system directly I'll use iFile and Dropbox on the phone.

If I want to transfer something directly from my Mac to my iPhone, I have Netatalk installed on my iPhone.

Netatalk allows me to see my iPhone on my network and connect to it just like I would any other computer on my network. The iPhone shows up in Finder as a network drive and I can browse the iPhone file system directly.

I also have Samba installed so I can do the same on Windows networks.

Hell of a lot easier than trying to use arcane SSH commands.
